One Cray T916 with 8 CPU's and 512 MWords of main memory. seymour.arl.hpc.mil 128.63.105.4 B. How to login to these systems: 1. Users with access to MIT's Kerberos software may use it to rlogin or telnet using /usr/krb5/bin/telnet or rlogin (NOT /usr/bsd/telnet or rlogin ) to the ARL MSRC resources. rlogin -x microcosm.arl.hpc.mil #128.63.105.59 telnet eckert.arl.hpc.mil #128.64.105.5 If your machine has Kerberos locally, you will need to modify your krb5.conf. Information required in the [realms] section of your krb5.conf file is: ARL.HPC.MIL = { kdc = KDC1.ARL.HPC.MIL kdc = KDC2.ARL.HPC.MIL admin_server = KDC1.ARL.HPC.MIL } The SGI Cluster has its own Kerberos realm. After changes have been made on your machine's Kerberos configuration files as above, initialize yourself into the HPC Kerberos realm by doing the following to get Kerberos tickets for the ARL.HPC.MIL realm: /kinit username@ARL.HPC.MIL You will be prompted for your password. Do not create a .rhost file on Microcosm. You want to be prompted for your Kerberos password at this point, because the Kerberos ticket granting will occur automatically. If you do install a .rhost file on Microcosm, you will not prompted for a password at the Microcosm login, will not be granted Kerberos tickets, and will be required to explicitly obtain your own tickets (/usr/krb5/bin/kinit) into the HPC Kerberos domain. Please make sure that /usr/krb5/bin is the first entry in your PATH variable in your .cshrc or .profile file. To change your password: /kpasswd5 enter old passwd enter new passwd re-enter new passwd 2. Users with access to Data Fellows Company's Secure Shell may use it to login via "ssh" to ARL MSRC Cray resources. ssh seymour.arl.hpc.mil #128.63.105.4 or ssh simon.arl.hpc.mil #128.63.105.6 The first time you do this, you will see the following message: Host key not found from the list of known hosts. Are you sure you want to continue connecting (yes/no)? yes answer 'yes' and you will see the following: Host 'seymour.arl.hpc.mil' added to the list of known hosts. Creating random seed file ~/.ssh/random_seed. This may take a while. You will then be prompted for your password. (replace username with the your username on the system) username's password: On any subsequent logins you will just be prompted for your password. USERS MUST CHANGE THEIR PASSWORDS IMMEDIATELY AFTER THEIR FIRST SUCCESSFUL LOGIN. You should use the command 'passwd username' You will be prompted for your old password first and then for the new password twice. 3. Users with none of the above may use the traditional UNIX rlogin or telnet to microcosm.arl.hpc.mil (128.63.105.59, 128.63.155.59), which serves as a front end to ARL MSRC resources for just this purpose. rlogin microcosm.arl.hpc.mil #128.63.105.59 telnet microcosm.arl.hpc.mil #128.63.105.59 4. Now that you are logged in... You can rlogin to any of the other systems that you have an account on EXCEPT Seymour and Simon. You MUST use ssh to and from Seymour and Simon. C. The "module" command, environments: As UNIX-based operating systems become more complex and native/3rd party utilities/applications more diverse, the "traditional" directories are deemed by many vendors to be too restrictive, and so software is being placed in non-traditional locations. In addition, much software requires ancillary files (libraries and other kinds) whose locations are made known to the software by setting environmental variables. This can make it difficult for users to establish appropriate environments. The Cray solution to this problem is implementation of the "module" command. Ensure that your Cray .profile (Bourne and Korn shell) file includes . /opt/modules/modules/init/sh module load modules PrgEnv or that your Cray .login (c or tc shell) file includes source /opt/modules/modules/init/csh or tcsh module load modules PrgEnv mpt The Global Resource Director (GRD), discussed below, is our queing system. Add the following for GRD in your .cshrc/.profile or .login file . /usr/grd/default/common/settings.sh # Bourne and Korn shell source /usr/grd/default/common/settings.csh # c or tc shell The IMSL libraries are not "module"-arized, and have similar characteristics with respect to their documentation. IEEE considerations: The Cray (computational, not file server) machines at the ARL MSRC are IEEE machines, whereas many user and vendor codes are based on traditional (non-IEEE) Cray machines. This has implications for computation and for unformatted input/output files. Two frequently asked questions on this topic are: 1. An application/data set that produces correct results on another Cray produces different (incorrect(?)) results on the ARL Crays. Why? 2. I have Fortran unformatted output files written on another Cray, and they are not read properly on the ARL Crays. How can I use them? Using GRD at ARL: GRD is a workload management tool for managing ARL's heterogeneously distributed computing environment. GRD is the interface users will utilize for submitting jobs to the ARL computing system. GRD runs on three of the four new Origin 2000's (adele, adele1, and herman1). GRD does not run on herman. 1. Getting Started Using GRD To set your environment for your path, manpath etc, execute the following command, depending on your shell. We recommend that you copy this into your .login (csh or tcsh users) or .profile (Korn or Bourne shell users) so it is automatically executed each time you login. For csh or tcsh users source /usr/grd/default/common/settings.csh For Korn (ksh) or Bourne shell (sh) users . /usr/grd/default/common/settings.sh Once you have sourced the settings file, your PATH and MANPATH environment variables are set up to execute GRD commands or to get help on GRD commands. To get help with any GRD command, issue the command with the -help switch. Man pages can be accessed by executing (command) -help or man (command) 2. Submitting Jobs to GRD Jobs are submitted to GRD using the qsub(1) command or via the qmon GUI. The GUI has the same functionality as qsub, and can be invoked by typing qmon. The job scripts that are submitted must be on the host from which you are submitting the job (the submit host). The script is then transferred to the appropriate execution host by GRD and executed. Home directories are mounted on file-server Simon, and are accessible from all four new Origin 2000's. Your script should copy the input files needed for execution from your home directory to a directory you make in /usr/var/tmp. Upon completion, your script should copy your output files back to your home directory. Jobs are submitted in two ways, depending on whether they are serial (single CPU) or parallel. For serial jobs, use the -l option to specify a complex. For parallel jobs, use the -pe option to specify a parallel environment: Serial job: qsub -l complex_name script Parallel job: qsub -pe pe_name num_CPU script The list of complexes and PE's are shown below in a set of tables. Basically the complex name includes machine type (Origin 2000, PCA or Cray) and execution time. Most Origin 2000 complexes allow jobs up to 4 GBytes, and there are special complexes for jobs that require more memory. The memory limit is 2,147,483,644 bytes, which is actually 4 bytes less than 2 GBytes. For example, to submit a 24 hour serial Cray job, use the following command: qsub -l cray_large job_script Notice that there are separate complexes for Grand Challenge jobs. Compilers and CTA Codes: The SGI 7.1 compilers (f77 and f90) are available on Adele1, Herman1, and Eckert. The 7.2 compiler is available on adele. To specify a particular compiler, use the -l option to specify the complex you need: qsub -l fortran7.1 job_name qsub -l fortran7.2 job_name One script can be used to qsub a compile script, and then that compile script can be used to qsub an execution script. Contact the helpdesk if you need help setting up such scripts. Most CTA codes do not require a license, and these have been installed on all four new machines. Thus you can run them regardless of which Origin 2000 GRD chooses to run your job on. However, four of the CTA codes do require a license, and are only on one machine: Adele. The four are Nastran, IMSL, Mopac, and PlusFort. To run any of these four, specify one of the following complexes in addition to an execution complex: qsub -l nastran -l o2k_small job_name qsub -l imsl -l o2k_small job_name qsub -l mopac -l o2k_small job_name qsub -l plusfort -l o2k_small job_name 4. To submit a job which requests a checkpointing environment: Be aware that checkpointing occurs once every 8 hours so any queue that runs less than 8 hours will not do checkpointing. qsub -l o2k_jumbo -ckpt o2k job_name qsub -l cray_huge -ckpt cray job_name 5. To submit a job which requests a parallel environment: qsh 6. Embedding Job Parameters into Job Scripts GRD supports the embedding of qsub options in the job script itself. This is done by using the #$ as the first two characters in a line in your job script followed by a valid qsub options. The qsub command or qmon GUI will read these options when the job is submitted and treat them as if you had specified them on the command line or in the GUI. This eliminates the need to type in the options each time a job is submitted, as well as providing a written record. Several example jobs scripts are included below. SIMON utilizes Data Migration to vastly increase the online storage capability off the system. The trade off is that when the disk usage is increased, the system automatically offloads, or migrates off files from the system until a specific threshold is achieved. 1. Dmget/Dmput Users should be assured that even though some of their files may be migrated from their directories, they can still be recovered via the 'dmget' command (or from the 'rdmget' command from the other HPC systems). If you are unsure of whether any of your files have been migrated, enter one of the following commands: FROM SIMON: ls -al -rwx------ 1 philm msrc 299 Oct 16 16:21 carl.o2083 mrwx------ 1 philm msrc 8237 Sep 24 09:08 ct *** you will notice the 'm' in the permission bits which indicates that the one file has been migrated. More information about using dmget and dmput can be found using the man pages. 2. Remote Dmget/Dmput Users can also utilize the dmget, dmput and ls commands remotely from the other HPC machines (PCA, O2k's, T90) by using the rdmput, rdmget and rpls commands which are installed under /usr/local/bin. Man page information is also available for these custom build commands. 3. Keep File The problem is therefore that a user may not be able to access the files they need at key moments. To help solve this problem the Data Migration Facility allows each user to create and maintain a ".keep" file. This contains a list of the files that the user wants to keep from being migrated off of the system. Now, if you have specific files that you must be able to access without waiting for the file to be recovered, you can add it to your ".keep" file in you "home" directory on SIMON. In most cases your home directory on the HPC systems is the same as it is on SIMON, but to be sure you should ssh to SIMON and execute a 'pwd' command to verify this. A sample ".keep" file: simon.arl.hpc.mil> cat .keep .keep .cshrc .profile phil-test # a file in my $HOME directory proj/*.f # all .f files $HOME/proj directory report # All files in $HOME/report directory Please make sure to include you "." files for if they grow beyond 4096 they are valid files to be migrated. There are at least 3 possible futures for NPAC 1) Stay roughly as is. 2) Commercialize large parts of it. 3) Move NPAC to another institution. I consider NPAC a fine organization (administrative, systems, research staff and students) and am very proud of it. Thus I am considering no options that do not essentially preserve it. So when (as people are wont to do), I am asked if I would like to move, I say that I will only consider options where NPAC and its spin-off companies are part of "the package". I note that the opportunities in areas where NPAC works are very exciting in many places outside Syracuse. I would consider options 2) and 3) above as the most likely futures for NPAC and I am pro-actively pursuing 2). I will explore interesting opportunities of type 3) if they emerge. I do not expect significant changes (in any scenario) for a year or so. I am committed to the success and concerns of everybody at NPAC and will keep you informed of any significant developments. In both options 2) and 3), the opportunities for new Syracuse students with NPAC is likely to decline. However I intend to honor all commitments to existing students at any level. As an indication of my current intentions, I am putting substantial funds into major new PC and Sun hardware infrastructure. I am not planning to leave. Security = Features in Outlook Express

Overview

As the use of e-mail and electronic commerce becomes more widely = adopted, the amount of confidential information being exchanged over the Internet is growing = rapidly. As a result, there is a need to make e-mail messages more secure and private. = In addition, with the growing popularity of ActiveX controls, scripts and Java applets, there = is an increased chance that the HTML content you receive in an e-mail message could = access or modify files on your computer without your knowledge or consent.

Outlook Express includes tools to help protect you from fraud, help = increase your electronic privacy, and help reduce the risk of unauthorized access to your computer. These = tools enable you to send and receive secure e-mail more securely and to control potentially harmful e-mail = messages through security zones.

Security Zones

Internet Explorer 4.0's security zones are like visas that some = countries issue to travelers. If the country trusts you, it stamps your passport so you can = travel anywhere you like during your visit. If for some reason the country doesn't = completely trust you, it strictly limits where you can go and what you can do during your = stay.

Security zones work the same way, except that you control how much = access e-mail messages and web pages have to your computer. Security zones provide = advanced protection for your computer and your privacy without interrupting you with = repeated warnings.

Outlook Express enables you to choose which zone your incoming e-mail = is in -- either the Internet zone or the Restricted Sites zone. Which zone you = select depends on how concerned you are about active content (e.g. ActiveX = controls, scripts and Java applets) weighed against the freedom to run that content on your = computer. In addition, for each security zone, you can choose a High, Medium, Low or = Custom security level setting.

To change your security zones settings for Outlook Express, click the = Tools menu, click Options and then = click the Security tab. (Note: Changing the settings for the Internet zone or Restricted Sites = zone will also change this setting for Internet Explorer and vice versa.)

Digital IDs

To use secure e-mail in Outlook Express, you need a digital ID. = Digital IDs (also called certificates) provide a means for proving your identity on the = Internet, similar to the way a driver's license or other ID cards identify people on a daily = basis.

Digital IDs allow you to sign your e-mail, so that the intended = recipients can make sure that the message actually came from you and has not been = tampered with. Also, a digital ID allows other people to send you encrypted messages. For more = information, look up "trust status of a digital ID" in the Outlook Express Help = Index.

Getting a Digital ID

You obtain your digital ID from a certifying authority, an = organization responsible for issuing digital IDs and continuously verifying that digital IDs are = still valid. You can then send your digital ID to anyone who might need to send you encrypted = messages, and you can use the same digital ID for sending signed messages.

VeriSign, Inc. is the first = commercial certifying authority and Microsoft's preferred provider of digital IDs. Through a = special offer = from VeriSign, Microsoft Internet Explorer 4.0 users can obtain a free trial personal = digital ID which you can use to positively identify yourself to friends, business associates, and = online services when you send secure e-mail. To take the first step towards sending = secure e-mail, get your = digital ID now.

Using your Digital ID

Before you can send signed mail, you must associate your digital ID = with the e-mail account you want to use it with. To do this, click the = Tools menu and click Accounts. Select the account you want to use your = ID with, click Properties, and then click the Security tab. Check the box named = Use a digital ID when sending secure messages, and then click = Digital ID. Select the digital ID you want to associate with this account (only the = digital IDs with the same e-mail address as the e-mail address for the account will be = shown).

Backing up your Digital ID

Part of your digital ID is an irreplaceable private key that is = stored on your computer. If the private key is lost, you will no longer be able to send signed = mail or read encrypted mail with that digital ID. You are strongly encouraged to make = a backup of your digital ID in case the files containing the digital ID are damaged or = otherwise unreadable. To back up your digital ID, run Internet Explorer, click the = View menu, and then click Internet = Options. Click the Content tab and then click = the Personal button. The Import and = Export buttons on this page allow you to manage your = digital IDs.

Secure E-mail

Now that you have a digital ID, you can send secure e-mail. Secure = e-mail in Outlook Express protects your Internet communications in two ways: through = digital signatures and encryption. Using digital signatures, you can sign your e-mail message = with a unique ID that assures the person receiving the message that you are the true = sender of the message, and that it was not tampered with in transit. Encrypting e-mail that you = send can help ensure that no one except the intended recipient can read the contents of the = message while it is in transit.

Because Outlook Express uses the S/MIME standard, other people can = read secure e-mail that you compose, using programs that support this technology. Likewise, = you can read messages composed by other people by using e-mail programs that support = S/MIME technology. Outlook Express has built-in secure e-mail and provides an easy-to-use = interface for these features:=20

Sending signed = mail. Signed e-mail allows an e-mail recipient to verify your identity. To = digitally sign an e-mail message, click the Tools menu, and then click = Digitally Sign (or use the button on the message toolbar). To send signed = mail, you must have a digital ID of your own (see above).
Receiving signed mail. Signed e-mail from others = allows you to verify the authenticity of a message -- that the message is from the supposed = sender and the message has not been tampered with during transit. Signed e-mail = messages are designated with special signed e-mail icons. Any problems (described in Outlook = Express security warnings) with signed e-mail that you receive could indicate that the = message has been tampered with or was not from the supposed sender.
Sending encrypted mail. Encrypting an e-mail = message prevents other people from reading it when it is in transit. To encrypt an e-mail = message, you need the digital ID of the person you are sending the e-mail to. The digital ID = must be part of the person's entry in the Address Book. To send encrypted mail, click the = Tools menu, and then click Encrypt (or = use the button on the message toolbar).
Receiving encrypted mail. When you receive an = encrypted e-mail message, you can be reasonably confident that the message has not been read by = anyone else. Outlook Express automatically decrypts e-mail messages, provided that you have = the correct digital ID installed on your computer.
Sending your digital ID to others. For others to be = able to send you encrypted mail, they need your digital ID. To send it to them, simply = send them digitally signed e-mail (see above) and Outlook Express will automatically include = your digital ID.
Retrieving others' digital IDs. To send others = encrypted mail, you need their digital ID. Outlook Express is the first e-mail program to allow = you to retrieve digital IDs via directory services. To find a digital ID, click the = Edit menu, and then click Find People. = Select a directory service that has digital IDs (such as the VeriSign directory service), enter the = recipient's name or e-mail address in the appropriate search field, and then click = Find. Select a listing from the results pane and then click Add to = Address Book. (Another way to get someone else's digital ID is to have that person = send you signed mail. To add the digital ID from a piece of signed mail to your Address Book, = click the File menu and click = Properties. Click on the Security tab = and click the Add Digital ID to Address Book button.)
Changing trust status on digital IDs. When you add = someone's digital ID to your address book, it has a trust status associated with it which = indicates whether you trust the individual, group, or corporation to whom the digital ID was = issued. If a digital ID owner warns you that he or she suspects that the digital ID's = private key has been compromised, you may want to change the trust status to = "Explicitly Distrust."
